Google Supercomputers Tackle Giant Drug-Interaction Data Crunch 50

ananyo writes "By analysing the chemical structure of a drug, researchers can see if it is likely to bind to, or 'dock' with, a biological target such as a protein. Researchers have now unveiled a computational effort that used Google's supercomputers to assesses billions of potential dockings on the basis of drug and protein information held in public databases. The effort will help researchers to find potentially toxic side effects and to predict how and where a compound might work in the body. 'It's the largest computational docking ever done by mankind,' says Timothy Cardozo, a pharmacologist at New York University's Langone Medical Center, who presented the project at the US National Institutes of Health's High Risk–High Reward Symposium in Bethesda, Maryland. The result, a website called Drugable, is still in testing, but it will eventually be available for free, allowing researchers to predict how and where a compound might work in the body, purely on the basis of chemical structure."

An anonymous reader writes "Over the last couple years, I have taught myself the basic concepts behind Computational Neuroscience, mainly from the book by Abbott and Dayan. I am not currently affiliated with any academic Neuroscience program. I would like to take a DIY approach and work on some real world problems of Computational Neuroscience. My questions: (1) What are some interesting computational neuroscience simulation problems that an individual with a workstation class PC can work on? (2) Is it easy for a non-academic to get the required data? (3) I am familiar with (but not used extensively) simulators like Neuron, Genesis etc. Other than these and Matlab, what other software should I get? (4) Where online or offline, can I network with other DIY Computational Neuroscience enthusiasts? My own interest is in simulation of Epileptogenic neural networks, music cognition networks, and perhaps a bit more ambitiously, to create a simulation on which the various Models of Consciousness can be comparatively tested."

China's First Lunar Lander To Launch Today; Manned Mission Planned By 2030 137

c0lo writes "A Chinese Long March rocket is scheduled to blast off to the Moon on Sunday evening at about 6pm UTC carrying a small robotic rover that will touch down on to the lunar surface in about two weeks' time – the first soft landing on the Earth's only natural satellite since 1976. China has been methodically and patiently building up the key elements needed for an advanced space programme — from launchers to manned missions in Earth orbit to unmanned planetary craft — and it is investing heavily. After only 10 years since it independently sent its first astronaut into space, China is forging ahead with a bold three-step programme beginning with the robotic exploration of possible landing sites for the first Chinese astronauts to set foot on lunar soil between 2025 and 2030. Prof Ouyang Ziyuan of the department of lunar and deep space exploration and an adviser to the mission commented to the BBC on the scale of Chinese thinking about the Moon. He said the forthcoming venture would land in an ancient crater 400km wide called Sinus Iridum, thought to be relatively flat and clear of rocks, and explore its geology. China.org.cn promised live coverage of the event."

Ask Slashdot: Scientific Computing Workflow For the Cloud? 80

diab0lic writes "I have recently come into the situation where I need to run cloud computing on demand for my research. Amazon's EC2 Spot Instances are an ideal platform for this as I can requisition an appropriate instance for the given experiment {high cpu, high memory, GPU instance} depending on its needs. However I currently spin up the instance manually, set it up, run the experiment, and then terminate manually. This gets tedious monitoring experiments for completion, and I incur unnecessary costs if a job finishes while I'm sleeping, for example. The whole thing really should be automated. I'm looking for a workflow somewhat similar to this:
  1. Manually create Amazon machine image (AMI) for experiment.
  2. Issue command to start AMI on specified spot instance type.
  3. Automatically connect EBS to instance for result storage.
  4. Automatically run specified experiment, bonus if this can be parameterized.
  5. Have AMI automatically terminate itself upon experiment completion.

Something like docker that spun up on-demand spot instances of a specified type for each run and terminated said instance at run completion would be absolutely perfect. I also know HTCondor can back onto EC2 spot instances but I haven't really been able to find any concise information on how to set up a personal cloud — I also think this is slight overkill. Do any other Slashdot users have similar problems? How did you solve it? What is your workflow? Thanks!"

Computer Model Reveals Escape Plan From Poverty's Vicious Circle 356

KentuckyFC writes "Infectious disease condemns poor countries to an endless cycle of ill health and poverty. Now a powerful new model of the link between disease and economic growth has revealed why some escape plans work while others just make matters worse. The problem is that when workers suffer from poor health, economic output goes down. And if economic output goes down, there is less to spend on healthcare. And if spending on healthcare drops, workers become less healthy. And so on. So an obvious solution is for a country to spend more on healthcare. But the new model says governments must take care since the cost to a poor country can send the economy spiraling into long term decline. By contrast, an injection of capital from outside the country allows spending on healthcare to increase without any drop in economic output. 'We find that a large influx of capital is successful in escaping the poverty trap, but increasing health spending alone is not,' say the authors. And the amount required is relatively little. The model suggests that long-term investment needs only to be more than 15 per cent of the cost of healthcare. But anything less than this cannot prevent the vicious circle of decline."

Study Linking GM Maize To Rat Tumors Is Retracted 341

ananyo writes "Bowing to scientists' near-universal scorn, the journal Food and Chemical Toxicology has fulfilled its threat to retract a controversial paper which claimed that a genetically modified (GM) maize causes serious disease in rats after the authors refused to withdraw it. The paper, from a research group led by Gilles-Eric Séralini, a molecular biologist at the University of Caen, France, and published in 2012, showed 'no evidence of fraud or intentional misrepresentation of the data,' said a statement from Elsevier, which publishes the journal. But the small number and type of animals used in the study means that 'no definitive conclusions can be reached.' The known high incidence of tumors in the Sprague-Dawley rat 'cannot be excluded as the cause of the higher mortality and incidence observed in the treated groups,' it added. Today's move came as no surprise. Earlier this month, the journal's editor-in-chief, Wallace Hayes, threatened retraction if Séralini refused to withdraw the paper, which is exactly what he announced at a press conference in Brussels this morning. Séralini and his team remained unrepentant, and allege that the retraction derives from the journal's editorial appointment of biologist Richard Goodman, who previously worked for biotechnology giant Monsanto for seven years."

Comet ISON Survives Perihelion (Barely) 62

An anonymous reader sends this update from NightSkyInfo: "Yesterday, when Comet ISON plunged through the solar atmosphere and behind SOHO's coronagraph (the black disk designed to block out the direct light from the Sun), its nucleus dwindled away to nothing and most of the tail simply evaporated. Everyone assumed that the comet completely disintegrated and died a fiery death. However, several hours after perihelion, ISON began to brighten up again. It is now distinctly evident on live images from SOHO, looks like a comet, and continues to brighten as it moves farther away from the Sun." Experts are unwilling to say precisely how intact the comet is — we'll need more data to make a conclusion about that — but astrophysicist Karl Battams says this is their best guess: 'As comet ISON plunged towards to the Sun, it began to fall apart, losing not giant fragments but at least a lot of reasonably sized chunks. There's evidence of very large dust in the form of that long thin tail we saw in the LASCO C2 images. Then, as ISON plunged through the corona, it continued to fall apart and vaporize, and lost its coma and tail completely just like Lovejoy did in 2011. (We have our theories as to why it didn't show up in the SDO images but that's not our story to tell - the SDO team will do that.) Then, what emerged from the Sun was a small but perhaps somewhat coherent nucleus, that has resumed emitting dust and gas for at least the time being. DHS denied her entry, citing supposedly private medical records listing her hospitalization. From the story: '“I was turned away, I was told, because I had a hospitalization in the summer of 2012 for clinical depression,’’ said Richardson, who is a paraplegic and set up her cruise in collaboration with a March of Dimes group of about 12 others.'"

ESA's Long-Term Plan To Investigate the Invisible Universe 26

xiox writes "The European Space Agency (ESA) have decided that its next two large astronomy missions (costing 2bn Euros) will be to study two aspects of the "invisible universe". The first will be a very large X-ray telescope to be launched in 2028. It will study the physics of the hottest and largest structures in the universe, investigating how they formed and evolved. It will also investigate how black holes grow and affect the universe. The second mission, launched in 2034, will be an observatory capable to measure gravitation waves, the stretches and compressions in space-time caused by massive moving systems, such as merging pairs of black holes. Although the final designs are not yet chosen, the two proposed observatories Athena and eLISA are likely choices. BBC News has more information."

But now 36 research groups have struck a blow for reproducibility, by successfully reproducing the results of 10 out of 13 past experiments in psychology. Even so, the Many Labs Replication Project found that the outcome of one experiment was only weakly supported and they could not replicate two of the experiments at all."

New submitter BugNuker writes "Comet ISON has been speeding towards the sun, and while doing so, it has been getting brighter. There was hope that ISON would be 'Comet of the Century' material. That does not seem to be the case, but it still exists and it's still very interesting. Recently, ISON has undergone some outbursts, making it a near naked-eye object. ISON is still approaching perihelion (it will get there at 18:25 UTC on 28 November). For now, we can keep watching the STEREO spacecraft images for more evidence." Emily Lakdawalla of the Planetary Society put together this animated GIF of the comet from images taken by the STEREO-A spacecraft. Karl Battams put together a fascinating GIF as well. The Planetary Society has a list of information feeds and scheduled events for keeping tabs on ISON.

How Heroin Addicts Helped Scientists Link Pesticides and Parkinson's 109

carmendrahl writes "Exposure to certain pesticides, including rotenone and paraquat, has been associated with a higher incidence of Parkinson's disease in population studies. But how did scientists come to think of a link between Parkinson's disease and pesticides in the first place? The answer involves the 1980s drug underworld, where criminals were synthesizing modified versions of illegal drugs such as heroin to stay one step ahead of the law. One molecule in some designer heroin cocktails, 1-methyl-4-phenyl-1,2,3,6-tetrahydropyridine (MPTP), breaks down in the human body into 1-methyl-4-phenylpyridinium (MPP+), a nerve cell killer. Heroin addicts exposed to this molecule got Parkinson's-like symptoms. As for the connection to pesticides, MPP+ is a weed killer that was used in the 70s. It also closely resembles the structure of the pesticide paraquat. The saga, therefore, put scientists on high alert to the possibility that pesticides might play a role in developing Parkinson's."

European Health Levels Suddenly Collapsed After 2003 and Nobody Is Sure Why 304

For example, in Italy between 1995 and 2003, life expectancy increased from 75 to 80.1 for men and from 81.8 to 85.3 for women. At the same time, the number of years of healthy life increased from 66.7 to 70.9 for men and from 70 to 74.4 for women. But since 2003, while life expectancy has increased further, the number of years of healthy living has plummeted to about 62 for both sexes. More worrying still is that demographers say the same trend has been repeated right across Europe. Only the UK, Denmark and the Netherlands appear to have escaped. That raises an obvious question: what happened in 2003? One idea is that the weather is to blame. In 2003, Europe experienced an extreme heat wave that led to some 80,000 extra deaths across the region. And the higher temperatures could also have triggered ill health, particularly in older people suffering from chronic diseases such as diabetes. That has important implications for governments who have to pay for health costs in Europe. And it raises the possibility that climate change is already having a bigger impact on human health than anyone imagined."

Why Scott Adams Wished Death On His Dad 961

theodp writes " I hope my father dies soon," Dilbert creator Scott Adams wrote Saturday in a frustrated, angry, and poignant blog post. 'My father, age 86, is on the final approach to the long dirt nap (to use his own phrase). His mind is 98% gone, and all he has left is hours or possibly months of hideous unpleasantness in a hospital bed. I'll spare you the details, but it's as close to a living Hell as you can get. If my dad were a cat, we would have put him to sleep long ago. And not once would we have looked back and thought too soon. Because it's not too soon. It's far too late. His smallish estate pays about $8,000 per month to keep him in this state of perpetual suffering. Rarely has money been so poorly spent. I'd like to proactively end his suffering and let him go out with some dignity. But my government says I can't make that decision. Neither can his doctors. So, for all practical purposes, the government is torturing my father until he dies.' Adams also had harsh words for those who would oppose assisted suicide, 'I don't want anyone to misconstrue this post as satire or exaggeration. So I'll reiterate. If you have acted, or plan to act, in a way that keeps doctor-assisted suicide illegal, I see you as an accomplice in torturing my father, and perhaps me as well someday. I want you to die a painful death, and soon. And I'd be happy to tell you the same thing to your face.' His father passed a few hours after Adams wrote his screed. Challenged later by the SF Chronicle's Debra J. Saunders, an opponent of assisted suicide, Adams stood firm on his earlier words. So, can Adams succeed in convincing the U.S. where Dr. Jack failed?"

The museum may be in a bit of a delicate position. It is part of a state agency, the North Carolina Department of Environment and Natural Resources. The state government has been perceived as hostile to action on climate change; last year, the legislature passed a bill forbidding the state coastal commission from defining rates of sea-level rise for regulation before 2016."

Because of the unique way in which Texas picks school textbooks (purchasing large volumes of textbooks at once to be used for the next decade) publishers pander to this board to get their books approved. The board currently holds several members (6 of 28 who are known to reject evolution) who hold creationist views and actively work to ensure that the science textbooks do not use as strong language or must include "critical thinking" about possible alternate explanations for evolution."

FDA Tells Google-Backed 23andMe To Halt DNA Test Service 371

Hugh Pickens DOT Com writes "Bloomberg reports that 23andMe Inc., the Google-backed DNA analysis company, has been told by US regulators to halt sales of its main product, the Saliva Collection Kit and Personal Genome Service, or PGS that tells users whether they carry a disease, are at risk of a disease and would respond to a drug because the kit is being sold without FDA's marketing clearance or approval. 'FDA is concerned about the public health consequences of inaccurate results from the PGS device,' says the agency. 'The main purpose of compliance with FDA's regulatory requirements is to ensure that the tests work.' 23andMe was founded six years ago by Anne Wojcicki, who recently separated from her husband, Google co-founder Sergey Brin. The FDA decided in 2010 that services claiming to evaluate a customer's risk of disease must be cleared by regulators if the companies sell directly to consumers. Most FDA-cleared genetic tests are for a single disease while 23andMe's would be the first to test for multiple conditions. 23andMe submitted FDA applications in July and September of 2012 for the least stringent of two types of medical device reviews but the FDA said the company failed to address 'the issues described during previous interactions'."
